How to Set Up and Use Atlassian

The Atlassian MCP server is an open-source bridge that gives LLMs full read/write access to Atlassian Jira and Confluence Cloud through the Model Context Protocol. It supports searching issues via JQL, creating and updating Jira tickets, managing Confluence pages and comments, and automatically converts markdown to Atlassian Document Format (ADF) so you can write naturally without learning ADF syntax. It works with Claude Desktop, Claude Code, Cursor, and VS Code.

Prerequisites

  • Node.js 18+ (the server is distributed as an npm package)
  • An Atlassian Cloud account with Jira and/or Confluence enabled
  • An Atlassian API token generated at id.atlassian.com
  • Your Atlassian domain URL (e.g. https://your-domain.atlassian.net)
  • An MCP-compatible client such as Claude Desktop or Cursor

Generate an Atlassian API token

Log in to id.atlassian.com, navigate to Security > API tokens, and create a new token. Copy the token value — you will need it for the environment configuration.

Note your Atlassian URLs

You need two base URLs: the Jira REST API endpoint and the Confluence wiki base URL, both derived from your Atlassian domain.

Add the server to your MCP client configuration

Open your Claude Desktop or Cursor MCP config file and add the atlassian server block with the required environment variables.

Restart your MCP client

After saving the configuration file, fully quit and relaunch Claude Desktop (or reload your MCP client). The Atlassian tools should appear in the available tools list.

Troubleshooting Atlassian

Authentication errors or 401 responses from Atlassian

Verify that ATLASSIAN_USERNAME is your account email (not display name) and that ATLASSIAN_API_KEY is the full API token string from id.atlassian.com. API tokens expire if regenerated — update the config if you recently rotated your token.

Confluence pages are created but formatting looks wrong

The server converts markdown to ADF automatically. If tables or code blocks appear broken, ensure you are using standard CommonMark syntax. Complex nested formatting may need simplification.

CONFLUENCE_SPACE_KEY not found error

The space key is the short identifier shown in your Confluence space URL (e.g. /wiki/spaces/ENG). It is case-sensitive. Leave CONFLUENCE_SPACE_KEY unset if you want to specify the space per request instead.
